If CIA was telling the truth about the flight plan (i.e. that it included only one of the prisoners), then it would make sense to shoot the prisoners before throwing them out of the plane; throwing them out of the plane would be necessary because it would obviously be suspicious to land with people or bodies not listed in the flight plan, and shooting them first meant they wouldn't struggle while being thrown out of the plane.
But, evidence and logic suggests that CIA was being dishonest, and the flight plan actually did include all of the prisoners (either that, or none were listed in the flight plan, and he had some way of sneaking them all off the plane without anyone noticing, which is simply unrealistic). He would be foolish to actually kill the prisoners, because it's doubtful that his impromptu interrogation techniques could be relied on to get all useful information out of them, and we know that while he pretended to shoot the prisoners and throw them out of the plane, he didn't actually kill them. So for CIA's claim about the flight plan to be truthful, would require CIA to pretend to kill the prisoners, then later in the flight ACTUALLY kill them, OR make an undocumented landing at some secret CIA landing field, drop off all but one of the prisoners, and take off from there and proceed to the listed destination. None of this makes sense.
The most plausible interpretation therefore is that CIA lied about the flight plan to give his threats credibility, and didn't intend to kill ANY of the prisoners, but instead deliver them to the CIA for further interrogation.
This however made Bane's behavior seem illogical. His opening line, questioning why someone would shoot a man before throwing him out of a plane, is obviously intended to point out a logical flaw in CIA's claimed actions, even though under the circumstances, those claimed actions would actually make sense, assuming CIA was telling the truth about the flight plan. It would make more sense for Bane to have said something like ``Or perhaps he's wondering why you would kill a man, before giving him a proper interrogation" which would focus on the flight plan, rather than the alleged method of killing and disposing of the body.
In any case, Bane should have realized that CIA was most likely lying about the flight plan; Bane knew that CIA had only pretended to kill the prisoners, and likely didn't intend on killing them at all. Yet, at the end of the scene, Bane tells only one of his men to stay behind in the wreckage - something which would make sense if Bane believed CIA to be telling the truth about the flight plan, yet it seems that the information available to Bane should have caused him to conclude that CIA was lying about the flight plan.
It seems to me that the writers tried too hard to come up with a semi-complicated scene involving characters deceiving each other, but in the end, the writers just ended up confusing themselves. It does succeed in confusing the audience enough to not question it, but when you try to look at the whole scene logically, and make an effort to understand the reasoning and motivations of the characters, it starts to fall apart.
